Stick a kitten's nose in their pee a few times and they'll learn to use the litter box.

That doesn't mean you hate or disrespect the kitten, it means you're applying a bit of punishment now to avoid bigger problems later.

This is true regardless of who's in charge for the simple reason that the carpet doesn't care who's in charge, if something pees on it, it will smell.
